Extremely confused about the ending...

Ok, so I am at the part where Zeto + team is fighting against Zure + his team at Azure HQ. I chose all the options for the "good ending" which are supposed to be telling Luna about Zeto's past in the hallway, and choosing not to join the organization right before the final battle. I defeated Zure, but all of my team except Zeto disappeared, and sent me straight back to the Intro Screen, and now I'm playing as Klaire for some reason(?). Is this supposed to be the "good ending", or did I screw up somewhere?

Yes that's how the story is supposed to go. As you continue the more will be revealed. And it will make sense.

Oh alright, FSIII seems really dark, unlike the other versions.

Yes, the game is very different compared to the other games.
